What is your case cooling like? Do you have any fans in the front and rear of your case to supply and remove cool air?If you take the side panel off and your temperature drops (plus Stalker improves) then you know you need a couple of good quality, quiet case fans to move more air through the case.Check you have the latest patches for Stalker. Disable or enable caching for Stalker. Check Tweakguides for how to do this.If you still have problems check you have latest chipset drivers, DirectX, audio drivers and codecs.
Next set your pagefile to have the same maximum and minimum size. 2048 or perhaps 4096 if you have 4GB RAM, though I find windows xp will run fine with 1024 max/min pagefile size for most things. After you have set the pagefile and rebooted, disable any antivirus software, defragment your hard drives and check if things have improved in Stalker.
Also check in Device Manager you have write caching enabled on your hard drives and your IDE channels are running at UDMA 5 for SATA or UDMA 4 for older drives.- If you already have a few case fans then another option is to make a blowhole in the side panel opposite the graphics card and attach a short duct to the inside of side panel to direct cool air towards the graphics card. With a small quiet fan attached to the blowhole or fitted to the duct you can drop temperatures by about 10C or maybe more if you have at least one case fan removing hot air at the rear of the case. K, I just installed rivatuner an set the fan speed to 60% an the temps dropped down to 49c instantly so i know the air flow isnt to good for my gfx card being that im using a mid tower which is thermaltake tsunami. I have a water cooling setup which is swiftech h20-220 compact an my temps are between 50c-60c during load, so after I installed rivatuner I reloaded stalker an it still stutters with latest patch 1.5.04.
So im off to try a couple of things that anthrax suggested. Thanks for the help guys. Here you go, add '-nointro -prefetch' without the quotes to the target in Properties for the Stalker shortcut so it looks something like this.'

Also if you force AA through the Nvidia Control Panel, according to the guide, anything over AAx2 can have a large performance decrease.
It's old information and maybe doesn't apply as much with new graphics cards, but it's something I noticed in the Tweak Guide. After disabling the prefetch though your game should run much better and have fewer crashes.

I almost gave up on the game until I found that tweak. After adding the -noprefetch to the shortcut I could turn all the settings up and actually enjoy the game's atmosphere.Here is the link to the Salker tweakguide.
